Tax Overpaid according to online screen

I'm confused. Last weekend I submitted my father's tax return online. It said at the end that the amount due was £613.55 so we paid immediately with his debit card. It only gave us the one amount this year - usually gives multiple amounts to pay at different times.
Today I have logged in to the Self Assement site to check that the payment has been received by them. It is now saying :
You have overpaid. £613.55 is available for repayment.
How? How can the whole thing be an overpayment? Or has the tax return not been fully processed by their system yet? Do I have to wait until after 31st Jan?

It's likely that the payment has been processed but the tax return hasn't.

When you file online, you get the total amount of tax to pay for the tax year. It does not at that time have access to your account with HMRC, so does not know if you already owe something or are in credit.
Did you make a rough estimate in advance to compare with the figure that they gave you? If you are happy that you input the right figures and that the £613 is about right, then was your account with HMRC clear i.e. had you already paid up all past due tax? Did you make a payment on account in July? That could explain the 'overpayment'. I think that HMRC need to improve the way they present the online amounts, as it causes a lot of confusion.
