Payment on account after becoming PAYE midway through tax year

Am a little confused, so hoped some very kind person here would be able to point me in the right direction.

I was working self-employed freelance through the 08/09 tax year, and owe £1218.60 to HMRC - who have also asked for £609.30 for my first payment on account for 09/10.

The issue is, I stopped working freelance in June 2009 when I got a staff job, and have been PAYE ever since - my taxable freelance income in the 09/10 tax year is £2040, but my question is - have I already used up my personal allowance in my PAYE income since June or do I need to reset that payment on account to £0? I don't want to set it too low and start paying interest.
