Credit Check

As my Northern Rock fixed mortgage has now ended (7 years - no missed payments), I decided to apply for the attractive Co-Op Tracker mortgage.
Unfortunately my application was declined due to a credit check failure.
On looking at my profile in Experian, I can see that my score is 999 and everything is 'green'. I was puzzled. On closer examination I could see that it showed that I have several missed credit card payments in the last 3 years. I use this card for my expenses and am always waiting for the payments to come through from my employer. 2 years ago I set-up a direct debit to pay the minimum and then pay the balance when the funds come through.
So my question is, what parameters do the mortgage companies use when they make a 'missed payment' query to someone like Experian, i.e 3 period or longer.
Next summer my credit card will have no missed payments within 3 years - I hope this will give me the thumbs-up.
