Nationwide application fee

My fixed rate comes to an end on 30/4. I have arranged a 5yr fixed rate of 4.98% over the phone due to start on 1st June. I am not intending to send back the signed paperwork until middle of May to give me time to change my mind and I thought I would take advantage of going onto the SVR for a month before starting the new fix.
I have asked for the arrangement fee of £299 to be added to the loan but I was wondering if I pulled out of the deal would I still be charged the £299 fee. I was told on the phone it would not be charged until I return the paperwork, but the paperwork says it has already been charged. (Although I have checked my account and can't see it)
Has anyone else had any experience of this?

Surely if the fee is not charged I would be able to book another fix at 4.98% for a further 3 months in advance. (The reason I would do this is to get the benefit of the low SVR 2.5%, £100 cheaper a month but have the security of knowing I have booked a fixed rate should interest rates go up)
