What will I have to pay.

Sorry if this sounds like a stupid question but am not overly familiar with the seemingly overcomplicated UK tax system. And before anyone does a search, yes I have asked a previously similar question but remain totally confused.

I have been self employed working via a limited liability partnership since September 2007 and am about to accept a permanent position. I am doing my return online which i understand is from tax year 2007-2008. My limited liability partnership (LLP) provide a payroll service and forward tax to the HMRC under my UTR. When I do my tax online it says I owe £5000 - does this take into account the tax my LLP have already sent on my behalf?? (as there is nowhere on my self assessment to put this) Or when it is processed at HMRC will they take this into account before sending me a bill??

I would really appreciate any help as i really do not understand
