assosciated person on single mortgage application

i have applied for a mortgage, although with shared ownership they don't do agreement in principle, so i have had to apply outright for the mortgage without being given any confirmation as to whether it will go through or not.
I have had to pay a mortgage setup fee of £995, plus the valuation fee of £325. i was told that these were non-refundable if the mortgage did not go through; my FA argued the legitamacy of being charged a mortgage set up fee, even if the mortgage won't go through and they later agreed that if it doesnt go through due to credit reasons i can get the money back, but if itdoesnt go through due to them picking something up, or differences between credit file and application then it won't be refunded.
it is going to be a single mortgage, although my girlfriend will be living in the property; initially (due to her previous bad credit history) i wasn't going to mention her living in the house but with the 'not disclosing information' ringing in my ear, i put her down as someone that would be living in the house.
will this affect my mortgage going through, even though the mortgage will be solely in my name?
