@op - can you elaborate on why they can't be joined for CT reasons?
It is a very well built extra part of the house. Doing damaging alterations only to satisfy CT regulations seems a silly thing to do, especially since this annexe will indeed be needed as accommodation for a family member in about 10 years time, but not now (as they are still under age).
As I said before: Receiving two council tax bills is not a problem for us. But being slapped with a "premium" is.

With an oven in it? Most offices would get by with a microwave.

I don't think how well built it is would have an impact on the CT justification. They must be treating it as a separate dwelling.
Of course, if you are going to use it as a separate dwelling at some point, making alterations may be a bit extreme, but if it's something as simple as capping off the gas and removing the oven it may be worthwhile.
Does it have its own heating system?
It's starting to sound like it is a completely separate dwelling so the double tax and premiums would make sense.3 -
I will repeat, an annex is not a "second home", it is only a dwelling for CT purposes.
"Exceptions
If your council charges additional Council Tax on second homes in your local area, you may not have to pay the premium if:
- the second home is an annex which forms part of the same property, and is being used as part of the main residence"
If you are querying your Council Tax band would you please state whether you are in England, Scotland or Wales2 -
maybe it had previously been used as a dwelling, maybe they like to cook from scratch

What is the significance of the word "may" in that exception?

It would depend on what the actual legislation says. Perhaps the writer of the piece did not want to categorically say that double CT did not apply in these circumstances
