Switched from agency to permanent - JSS

The company I have worked at for the last 4 months took me permanent last month, which obviously means my employer has changed, does this mean I can't get JSS if this lockdown happens next week?

    It sounds like you were on their payroll at 23 September 2020? If you were, they could put you into JSS, although that is their decision.

    Do they just have to be "on the payroll" or does the employer have to have made an RTI submission before that date, similar to how it worked with CJRS?

    It is the same as CJRS. You aren't "on the payroll" until the first EPS is done.

    This is quite critical - the date. 
    In the case of the OP, if they started at the new company "last month" = September and the first pay date was 30th September (or even 25th = last Friday of the month), then the individual was not on payroll at 23rd September and will not be eligible for JSS.  
    That is exactly the same position as my wife.

    So there's no protection for people who have just changed from agency to permanent, so we are !!!!!!?

    If the OP is not now working, or working reduced hours, the extended furlough scheme may be available.  Requires the individual to have been on payroll by 31st October, which it sounds like the OP was.
