    At your flat.

If your mother is the sole occupier of her house and you are only a Monday to Friday lodger and also paying CT elsewhere, she should not lose her 25% discount
If you are querying your Council Tax band would you please state whether you are in England, Scotland or Wales

If you were to officially move in with your mum you would still pay 100% council tax on the empty property as the days of discounts for an empty property are pretty much resigned to the history books

In this position you remain resident at your 'sole or main residence', that being your main home that you intend to return to. This means that you don't affect the council tax charge at the property during which you would be staying during the week whilst you work.

What likely will happen is that at some point the council will see something linking you to the address and they will ask questions regarding the single person discount you mother gets. It would be wise to pre-empt this by your mother contacting her council to advise them of the situation and for you to provide a copy of your council tax demand to show that you are still shown as resident at your own home.
I no longer work in Council Tax Recovery but instead work as a specialist Council Tax paralegal assisting landlords and Council Tax payers with council tax disputes and valuation tribunals. My views are my own reading of the law and you should always check with the local authority in question.
